Yes, both TNCs wanting to transmitting at the same time is a problem.  I 
have not thought about it much but there may be a way to interconnect 
the DCD and PTT such that when #1 transmits #2 would hold off based on 
DCD.  There could still be a problem if both asserted PTT and the same time.

UIDIGI completely replaces the normal TNC functions with dedicated ui 
digipeater functions.  With UIDIGI the serial port will not work with an 
APRS client like UI-View.  It can only re-transmit data based on the AUX 
port setup or it can used with a serial terminal to do UIDIGI sysop 
functions.

Another possible solution would be to shutdown the UIDIGI and just run 
an APRS client and enable it to do the digiapeater function. This of 
course would require the the client be up and running 24/7.
